Default Cutting back rot

I am growing a Cali gold and basjoo outside right now. They are underneath frost cloth and have been covered with mulch. Throughout the winter I will periodically check underneath the frost cloth to see if they are rotting and cutting that part off until I see green. Should I be cutting off the rotten parts of the stem before rewrapping or is the rotted portion acting as insulation for the lower portions of the plant? Thanks.
