I over wintered my basjoo in the basement and getting ready to put outside, noticed a part of the stem was black and mushy but looks pretty healthy otherwise. My question is will it heal on its own or should i cut it back at the base?

Which part looks mooshy? it doesn't really look like that from the pics. I would not cut anything there, you could just peal those black dried out layers on top but I wouldn't even do that. The plant looks pretty good and healthy stem will grow on the inside.

Here is a more closeup picture of the part in question. I peeled back a part of it and it's really wet but was afraid to pull it all the way as it starts to change color from yellow to a brownish and seems to look that way from the black part down to the base.

You could probably try to peal that top layer off. It looks like you have new foliage coming out of the middle already. These bananas are very hardy and come back from just about anything. If you have a warm sunny day it maybe a good idea to set them outside to dry out the rot. If it is really bad you may have to cut it down but it will regrow very quickly. As far as I can see pealing off that top mooshy layer and letting it be should be good enough.

I would just plant outside in full sun and leave it alone. They do need near as much water as you think.

It's fine, just plant it, in a month you won't notice it.
