Is it okay to separate pups when a banana is flowering/fruiting? I am referring to a dwarf Brazilian that is planted in the ground.

I would not do it during flowering. After the male phase begins, OK. Any stress during flowering affects fruit size and quantity.

I know it will be a long wait, but you are better off to wait until after you harvest. I got a little greedy with getting some suckers once and my plants got toppled in the wind because I had disturbed the root system

I just remove 3 large pups from my Namwah, it has fruit and it's pseudostem is 9.5'.
All the pups had pseudostems in excess of 7', I bet I disturbed some roots.

7'...I don't know if I'd call that a pup, that's a full grown dog.

you are better off to wait until after you harvest.
If I waited until harvest, I might have been moving 3 full grown dogs with fruit hanging.
The mother plant, 3 large pups, and 20 something smaller pups in one pot was getting a little crowed.
All my tc's pup like crazy but the Namwah grows too fast to be in a pot.
I just looked at a mar 6 photo and they easily grew over 3' in the last month,
waiting another 3 months was not an option.

In your growing system, the "rules" of banana cultivation don't seem to apply. In my case, everything applies except for the 1/2 lb of N per plant. I get away just fine with much less.
