I have a second year basjoo that I wintered inside, it's been outside since May and has five pups, one of which is quite large, would separation of the large pup be beneficial, detrimental or won't make any difference to the mother plant?

Unless you want to propagate it, there is no reason to remove any suckers. It is stressful on the plants to remove them, and since you are not looking for fruit there is no gain in removing it for the health of the plant. It sounds like it is still in a container, and when separating pups out of a container I recommend doing it the spring so the plants have plenty of time to recover with their limited root systems.
Thanks Gabe, Actually I bare rooted them in the cellar and plant in the Spring.

Even better. If you do the same this winter, just separate them when you dig them up and clean them.
